On our way back in yesterday the 50 hp Johnson 1998 motor 2 stroke oil injected started knocking. It is coming from the lower unit. Any speculation as to what it might be? I want to get an idea so as what I might expect the repair shop will say.

Back when you first got the boat did you drain, inspect and REPLACE the lower unit lube?
Did you drain any of the lube out yesterday and inspect it for color, smell, tiny metal particles/shavings and/or water in the lube?

Or some mono line wrapped around and around and around the prop shaft?

What RPM was the knocking at? Did it happen when coming off plane or at idle with a current behind you? If so this can be normal because of the end play or backlash in the gears. Drain the oil and check the magnetic plug for excessive shavings. If the oil is good and you can make the knock go away by applying a little throttle it is probably ok.
We hadnt had a problem with it all day Fat Tire. When we were coming in we were on plane and about to take our cut into where we launch but a barge was in the way so we had to idle down, at that point we all heard the knocking. It did not seem to increase or decrease though at different speeds, it was the same knock and seemed to be the same timing in it at whatever speed we ran.

Thats odd you would think a gear noise would increase or decrease with engine speed. Maybe the prop hub gave out?

The knocking dose increase but very minimal. It also seems to be coming from the lower part of the lower unit.

Pull the plug and drain the oil. If it is full of metal shavings then you have a real problem, if not you will have to start looking at something else. Pull the prop and look at the hub real close to see if there is anything behind it. Does it do it in reverse?

The more you run it the more damage you could be doing to the lower unit

My motor is Special! Well of course it is! :first: I ended up taking it in to Outboard Jack (My Hero!) at Stone & Son Marine.
